Weird WU

I keep getting these WU that are 3 hours long and credit me the appropriate amount then 20-30 min later they become 14 hour- 2 day WU and they give me 20-40k for the entire WU. I normally get 140k-200k per day. I have a 6700k and a GTX 960 running all the time. Usually it happens when the percentage complete goes up to around 3-5%. I mostly happens with the 960 though. Still trying to figure out the issue. Is it server related or is something off.
