I'd like to make sure that my Mac backup tools (TimeMachine, ARQ etc) exclude any working or temporary files that FAH uses, could somebody point to the location (if any) where these files get created and I will add that directory path to my exclusion lists.

The data, log, and work files are kept in /Library/Application Support/. The work files themselves are kept in a folder named 'work' there.
Also kept there are the log files, current and a folder of the most recent logs; the current config file, and copies of the most recent prior changes; and the downloaded folding cores. Your choice on whether to back these up, but they are not temp or work files.
